Installing certificates for SSL programmatically

I am solo programmer writing a shareware application that requires my application to post some data to my web site to validate its serial number. I want to only submit this information using SSL. I used Self-Signed Certificates on IIS 7 – the Easy Way and the Most Effective Way to create usable self-signed certificates. Everything works great, except now I need my customers to install these certificates. I was thinking it would be best to do this programmatically, right before the serial number validation posts to my SSL secured web page. Then removing it after the validation attempt is finished.

Can this be done within the Dot.Net architecture, through the Win32 API, or even a command line program? Any links, guides, or information would be greatly appreciated.
